the combustion chamber is normally fine just a de coke is enough to keep that clean 
the exhaust ports can be as smooth as you like the headers are enough to keep the back pressure wave intact 
your hic up at 5500 rev is pretty normal for the mods you have its the secondary carb kicking in and is more than likely the main/needle jet than needs going up 1 size or the needle does need to go up a notch
