Sudan and South Sudan
Not entirely sure what your timeframe is like, but South Sudan is due to declare its independence on 9 July this year, so something for you to be aware of, as this will have implications on visas, travel permits, border demarcation and security issues as well.
You can currently easily pick up travel permits from the Govt. of South Sudan liaison office in Nairobi or Kampala. I just came back from Nairobi and Juba and had no issues. Getting a visa for (North) Sudan is harder though. I have been waiting for more than three months to get one (need it for work), and still waiting for official approval from the Sudanese Ministry of Foreign Affairs.
Don't have experience of getting Ethiopian visas in neighbouring countries, I got mine through their Embassy in the UK when I went last year.
