I don't own a three AJ but am assuming the clutch switch stops the bike being started with the clutch out as on other bikes? It's probably a 'make' switch but could be a break.
If I was Yamaha I'd have made it a make switch so that if the connector came loose it would not work, in which case bridge the two wires going into the switch to check - if it starts then hey presto, cut the wires, twist them together, dab of solder, insulate them and tuck them away somewhere safe.
If it starts with the wires not bridged then just disconnect the switch and tape the connector up somewhere.
