My advice on the bike: Go small. Latin America is chock-full of cheap 125cc utility bikes. They might not be the fasted or best off-road, but they're tough and will get there. Parts available everywhere and great fuel economy. You and your money will go much farther on a locally available bike.
I'm not sure what the procedure is for buying a bike legally in Peru, but you should look into that first before buying a bike.
As far as border crossings, what is your nationality on your passport? Some Countries require visas for certain nationalities (Brazil, Bolivia, among others). Overall Latin America borders are very simple and painless, even if a Visa is required.
