I don't know the requirements for a Philippines passport holder (which I assume you are) but suggest you look up your local Russian Embassy's website. Russian Embassy in Manila, Philippines
There will be commercial firms who will deal with it all including Invitation Letters. Although I have not used any, they certainly know the rules and I understand are efficient and generally don't overcharge for what they do, bearing in mind they are there to make a profit!
Make sure 3 months is sufficient with a good margin for what could go wrong - you cannot extend a visa and must leave before it expires. You can only apply for a visa from outside Russia.
