For the "difficult" countries like Iran and Pakistan we made sure we stuck together (though in retrospect it was only really important in terms of peace of mind, it made little real difference as we did Indonesia and East Timor separately with no problems), and we had to be together for financial reasons through China (one guide between us) and then other places we had the freedom to come and go as we pleased depending on what we wanted to see and do, and who came to join for sections of the trip. We ended up doing about half the trip together and half apart.
You do still get on each other's nerves sometimes so it helps if you're very good friends beforehand!
