You DO need a carnet for South Africa when driving a foreign registered bike.
Grant is right about the customs union between SA - Nam.- Bots. But entering from 'outside' into one of these three,results in being asked for the carnet at the first entry .Unless you enter by a very small borderpost (coming from or Swaziland or Zimbabwe) where the oficials are not used to non south african vehicles....
A couple of years ago I had my carnet stamped in Botswana (Kazangula) and after overstaying the validity of the carnet it only took the SA customs 2 weeks to send my AA the claim !!!
