Getting into Honduras from El Salvador can be a pig - I crossed at El Poy (I think), and it was slow and corrupt - paid $60 in bribes. The best border crossing is apparently at Copan. I had no problem with the cops or military once inside Honduras, was stopped maybe three times, usual bored soldiers wanting to talk bikes.
Roatan vs Utila - I spent three very happy months on Roatan. Great bars, lively people, cheap diving, and some nice roads to explore. The ferry runs daily from Ceiba to Roatan at 3pm. Utila is quieter but much smaller, and has no real room for riding.
