Wet something kills 620 motor...? Temporarily

Have a recurring problem with my older model KTM, a 620 RXC. Anyway every time I get caught riding in a torrential down pour my motor quits with a short sputter or abruptly! Did a little trouble shooting with no luck so far. I unhooked the kill switch and that did not make any difference, been making blanket applications of WD-40 every time. Every time after it has died and quit raining I have been able to start it up and continue on. Just a pain in the ass flaming the motor out during a down pour and having to wait for it to stop raining. I have it apart now and the silicone is out!!! Time to slather it up!! But where…? Any help appreciated.
