Here is a brief overview of Urban Hostels in Central America that are Motorcycle friendly:

Oaxaca: Magic Hostel, inexpensive, shared kitchen, dormitory beds with adjoining parking.

San Cristobal de las Casas: Tonala 5- not in any guidebooks as the owner likes to keep it word of mouth. No immediate motorcycle parking, but private lots a few blocks away. Very clean and very cheap. Shared Kitchen, etc.

Flores, Guatemala: Hotel Mirador del Lago- right on lake Peten, very friendly and inexpensive singles and doubles. Owners will let you park bikes inside at night.

Guatemala City: Hotel Spring- clean, friendly, you can park bike inside in the evening.

Antigua: Posada Ruiz 2- basic and cheap, courtyard to park bike in.

Tegucigalpa: rough city, not much in the way of nice and cheap places. Hotel San Pedro, near the market, let us park our bikes inside.

Leon, Nicaragua: Hotel Via Via- new Belgium run hostel. Very nice and cheap, colonial building with adjoining pub/restaurant. Bikes can be parked inside.

Managua, Nicaragua: Casa de Huespedes Santos- basic, cheap, will let you park bikes inside.

Granada, Nicaragua: The Bearded Monkey- very nice and very cheap. Beautiful colonial building. Owners Kelly and Tom are very accomodating and will let you park bikes inside.

In the rural areas most inexpensive hotels will let you park inside for no additional costs.

Cheap, clean. $4 for private room with shared bath. No english spoken, but very patient and helpful with my lousy Spanish. The get a lot of language students here. Courtyard for motorcycle parking. I left my bike here to do a backpack trip with no problems.

Great place to stay in Panama City:

Hostal Amador. Right by "Puente de las Americas". It's the first street on the left as you cross over the bridge although I think you have to turn right and loop back around under yourself. Hostal en Panama: Hostal Amador Familiar

Wi-fi
Breakfast included - can use open air kitchen and fridge
Safe parking
Quiet area but well placed.
Friendly staff (but little English spoken)

I've heard several tales of bad experiences in Panama City. This place was great for us. I don't normally bother writing (or reading) recommended places to stay as it's so subjective. But this place is good and easy to find. Better than spending an hour riding around the city.

Oh yeah and the pizza joint next door is good.

Just a big up for Panama Passage here ... We stayed there for a week after the crossing from Cartagena to Carti and had a great time, some comfy chairs on the patio
Shaun, who runs the place, is a very helpful guy and very patient!! Plenty of info available.
A nice clean place with rooms for US$25 and camping for US$15 per tent for two persons and US$10 if you are in a tent on your own (Costs as of April 2011).
Highly recommend PP to anyone making the crossing from Panama/Cartagena/Panama.
