I would get it before hand. We picked ours up in Bishkek as above. Straight forward enough, the bank to pay at was a little more difficult to find. Sorry I cant help you with any more exact details.

If your passing through Almaty then get yourself registered there, here is how: Overlanders Tips: Registering yourself in Almaty, Kazakhstan | Sirocco Overland | Сирокко Оверленд

If your further west then you can do the same in Atyrau where it is a little less hectic: Overlanders Tips: Registering yourself in Atyrau, Kazakhstan (for free) | Sirocco Overland | Сирокко Оверленд

I got a Kazakh visa in Bishkek, no problems, took 3 days I think.

There is (was?) a rule meaning that you could enter South Kazakhstan, Zhambyl and Almaty Provinces with a Kyrgyz tourist visa, and Talas / Chuy Provinces of Kyrgyzstan with a Kazakh tourist visa. I used this rule in 2011, but I had a double entry visa.

I guess since Kyrgyzstan is now visa free for EU nationals (I think!?), that the rule no longer works...

Anyhow, it's not difficult to get a single or double entry KZ tourist visa.

Not all EU nationals are visa free so best check before on the Kyrgyzstan website as a Greek lad i spoke to has to get a visa

Also Kyrgyzstan is joining the Custom Union soon so will be with Kazakhstan Russia & Belarus in this Union so i would also think there is a chance they might change visa rules again so maybe in a year or 2 all EU nationals will need a visa again.
