I cannot help you with that, but I suggest you call or mail JAF. They are generally very helpful.

Having to register the vehicle in Japan sounds like a procedure you'd want to avoid!

Inspection and registration means a LOT of money and time. Probably impossible without Japanese language ability.
Your best bet is to keep your mouth shut about the 1949 Convention at customs. If you can get past customs, it probably won't be a problem to ride (even if technically illegal). I know many Germans, Swiss, etc. who rode in Japan. However, you man need a backup plan in case you cannot get your bike into Japan...
