Old thread and I'm updating - get docs in advance from Discover Baja. Also insurance. It helps to get all in order in San Diego before you cross the border, so you don't have to leave your bike in the parking lot for your docs...

The southbound border at Tijuana isn't bad, but the new road from Tecate is fabulous, swank wineries now, amazing paved road, dumps you into Ensenada (traffico!, avoid rush hours), then you're good to go.

Take HWY 1 or HWY 3... doesn't really matter, depending on what you want to see. HWY 1 is cooler in hot months, you'll have to cross over at Gonzaga from 3 to 1 and it's 24 km of dirt, level 1 dirt riding.
