Is there a best route? There are certainly places you shouldn't miss in Syria [Krak Des Chevaliers: N34 45.416 E36 17.746 and Palmyra: N34 32.974 E38 16.286 for example] but travel the route you feel like and stay where you find yourself when you want to stop.

Cappadocia in Turkey is very interesting and there is another way to cross into Europe via the Gallipoli peninsula if you want to avoid Istanbul. Both Istanbul & Gallipoli are fascinating and worth seeing so it's really down to you to decide!

Have fun.
